Hi, so I've created a desktop with multiple folder fences type, and put the shortcuts inside it.
But every time the pc reboots. The shortcuts would be duplicated outside the fences like normal shortctus.
I have deleted the duplicated shortcuts but upon every reboot it came back again, any fix?
I've tried v4 but it's the same.

The bottom right is rainmeter, please ignore it. The left side are all folder fences, while the right side is normal fences.
As you can see only the shortcuts of folder fences is duplicated.

By looking at your screenshot,Let us take one of the icon as example. Looking at icon name "downloader" that Green Globe with yellow arrow wrapping around it. That icon appear both in your Portal Fences name "Downloader" and on your Desktop. This is because the shortcut appear in both location. in a Folder name "downloader" and another one is from your Desktop folder. To remove on the desktop you will need to delete of from the desktop area.
Look at your desktop area and delete off those duplicate icons.

BTW, if you just wish to group your desktop icons, you just need to create a normal Fences and group those icons within the desktop itself. You do not need to create Portal Fences.

I've tried that method before and upon reboot the issue persists.
All the icons from folder fences are duplicated.
Can you replicate this issue? I'm wondering if this has something to do with me only upgrading the version and not doing clean install from v3 to v4?
I would've used normal fences if i could but the reason i'm choosing stardock is because it has folder fences and i need it for my work.
If you need to use a postal Fences while you have that same shortcut on your desktop, than you will always two icons that open the same thing on your desktop and within your portal Fences. What you can do. Put those desktop icons inside a normal Fences and move it to another Fences desktop page. The dual icons situation still there, just that it is hidden on another Fences desktop page.

The thing is, the shortcuts aren't mean to be on the desktop, I just need them to appear inside folder fences.
The folder fences are pointed towards shortcut folders I made, and none of them are located on desktop.
After creating the folders and shortcuts, i made folder fences, everything went normal, but after reboot they are duplicated outside the folder fences..
so it's probably a bug that needs to be fixed then?
Will try that workaround, but hopefully there wont be any effect to my other setups
No, I don't think it is a bug on Fences. If it is, we will have lot of other users reporting the same issue. Where are the physical location of those Portal Fences link to? Inside local drive, network drive? Does both of the shortcut link (the one inside the portal Fences and on the desktop) open the same application? What I don't really understand is why you need a portal fences linking to the same shortcut that already appear on your desktop. And if you really do not need those shortcut on the desktop area, why you can not simply delete it? If you actually deleted off those desktop icons and it reappear after you reboot, than there is something else restoring those icons back to your desktop area. Which reminds me, i'm not sure if this is related or not but I also redirected My Documents default folder to D, so there's this folder there
D:\Users\Myname\My documents folder

To put it simply, with this setup i could change shortcuts remotely without accessing the target computer directly.

I just checked this and my Windows 10 is stripped off of onedrive using optimization tools. Its not in add remove programs
BTW theres something i noticed, in task manager > startup I have 2 instances of stardock pointing to the same directory e.g program files (x86) / Stardock is this norma;l?
Fences need to Startup twice to work properly.

Thanks this solves the issue !
I was hesitated to use it cause double desktop might cause more issues for my employee if it's accidentally clicked but if it's double mouse press it might not happen easily.
