I can not for the life of me figure out how to rotate your entire ship design. I am stuck designing ships from one angle and it is driving me nuts. So could anyone shed some light on this matter for me? How do you rotate your design?

Hold down middle mouse button and move the mouse.
That does not work for me. Using Windows 8.1 and my mouse is the Logitech G600. Is there any other way to do it? Or can I change the middle mouse button to something else?

Are you using the Logitech Gaming Software? Do you have the "middle mouse button click" assigned to your middle mouse button or something else?
If you have assigned a gaming profile for GalCiv3 (within LGS) then make sure that the key assign setting is set in that profile. Also check your G-shift mode.

I made sure everything was set as it was supposed to. I even assigned the middle mouse button to other buttons to make sure. Nothing I tried worked.

In the screenshot you show the mouse settings for the default profile. Does GalCiv3 run under this profile or does it have its own?
LGS sometimes gets confused and links the wrong executables to profiles, so you might have to check all of them. Point at a profile, click on the little down pointing arrow (in the lower right corner of the Profile icon), and select "Properties". Check if the GalCiv.exe is linked in only one profile. Check the mouse settings in the profile that handles the GalCiv.exe.
Sometimes background tasks can make LGS switch profiles, even while the game is running. If so tick the "Lock profile while game is running" in the profile properties.
Check if there is no script attached to the profile that you are using for GalCiv3. Point at a profile, click on the little down pointing arrow, and select "Scripting". A empty script should look like this:

Furthermore make sure you do not have a profile that activates on the steam executable.
Piece of advise: If you don't have a separate profile for GalCiv3, make one.
Also, does the middle mouse button function in other programs?

I tried all that you mentioned. Still nothing.
Can't wait till they add in proper rotation controls.

Have you tried another, simpler mouse to make sure it is in fact your mouse that's the problem...?
I have the G602 and the same software. No issues with the ship designer.
I think this fixed the issue. Not in the way I was expecting though.
I plugged in a Microsoft wireless mouse I have for my laptop. At first, it didn't work. I was disappointed, but around 5 seconds of trying and voila (Yes, I waited for windows to install the driver before launching the game). After that I tried with my G600 again and it works... Weird as hell.
