The adjacency bonus for improvements seems to be buggy in Alpha 3, though it had worked fine in Alpha 2. If you open the attached save, you can see that there are factories on Earth which have 4 adjacent factories yet which are only level 3, there is a level 1 factory with two adjacent factories, and there is a level 0 factory adjecent to the initial colony. Mars has a similar problem with its research labs adjacent to the initial colony.
If this is due to a negative level from terrain, where can I see the terrain type or its modifiers? No tool tip pops up when I hover over the tile, and I don't see the selected tile described anywhere on the planet management screen.

That seams like a bug, need to test it.
I have similar adjacency bonus problems: Any time I delete a building and replace it with another type, say from a factory to a power station, the adjacency bonuses break. I've been playing as Terran.
I encountered a similar problem with version 0.31 : in clusters of identical buildings, many of them don't benefit from the correct adjacency bonus. It appears to be random : some buildings have no bonus at all, some buildings only have a part of what it should, and for some the value is correct.
It is not a display-only bug : planet ressources are generated according to the bonus as they are displayed.
I also found a case where the bug is in reverse : I benefit from adjacency bonus where there should be none :
