When designing a new Sovereign there are some hard choices to make. Which magic to start with impacts the Sovereign initially; e.g. "Do you want an early Tutelage bonus of +25% Xp or not?". And it also affects the starting city/cities somewhat (even though this diminish over time as you get more/better city-buffs), e.g. "Do you want the Enchanted Hammers (+1 material) or Inspiration bonus (+1 research) from start?". Therefore I concluded that your first Champion also has an impact to your starting strategy (adding options to buffing Sovereign and cities). This is especially noticed in games where you have very few quests and thereby wait a long time for the second and third Champion (i.e. my current game).
This is obvious of course, but when I design my Sov, I want to know what Magic schools can be complemeted by the Champions later. Therefore I reloaded the only scenario a few times and discovered the first Kingdom champions were selected from 6 people (and I assume these are identical to the ones I was offered in a non-scenario-game using the same map).

1) Are the available Champions always the same, or do they differ from map to map? (assuming you choose the same Kingdom or Empire side)
2) What are the available second and third champions for Kingdom? (tried searching but found nothing)
3) Are you always only allowed to choose class for your first champion, or is this scripted in the map/scenario?
1) they should be the same for every map. It's random and allegiance based. Remember you play with lots of other Kingdoms in the scenario, and they might have selected champions already before you.
2) the list is pretty huge to look through, you'll get a feel for it as you play (remember you can mod more champions if you want/can do it)
3) Yep. Scenario play by different rules though, so you can probably make it like that if you want. Random maps are the same always though.

Re. # 2, this won't be 100% accurate but should be fairly close.
And this is probably less accurate, but for what it's worth.....
Just install the Champion Bonanza for lots more heroes at all levels.

Are there rare Champions also?
I think I got a troll Champion (lvl 5 or 7ish) /Kingdom/ which had no magic, +5 Hp/level, 50% vulnerable to magic and something more I cannot remember. I was eating dinner at the same time, so I had little focus on it, and decided to reload quickly after to check the other Champions abilities. After reloading some and looking on the other Champions I couldn't get the troll to be offered again. Don't think I find him on the list of Kingdom champions above...
A friend I persuaded to try LH also thinks he have seen that Champion once - but thought it to be "rare" with smaller chance to occur.
Think you are talking about Tuatha I believe. Not super rare or anything, I've seem him more than a couple times, think I've only chosen him twice though.

Are there more rare champions that are not on Abob101's list?
As far as I know, all champions at a particular fame milestone that are allowed to spawn have the same chance to swawn. There is an NPC Spawn Likelihood (or something like that) and for all heroes who can appear at fame milestones the likelihood is always maximum (100).
Pretty sure i've got them all. Tuatha was already in the list above (level 5) but I had him down as Empire rather than Kingdom (now fixed).
I could be wrong, but my understanding is that they all have an equal chance of appearing. I.e. you have an equal chance of any of the level 1 Kingdom champions appearing (if you are Kingdom). For your second champ it should be one of the level 3 guys. Then 5 etc.
Ok, I missed him as I only looked at the Kingdom champs.
And it must have been randomness that made him not appear for countless reloads. I should have counted as the percentage would have been very small.
Not to revive old threads, but is there a list similar to what abob101 posted that has the skills of the various champions?
(This is the most complete list of champs that I could find).
