So when the pirates throw thier lot in with you its very nice to have a bunch of ships just materialize at no cost, except fleet supply. The draw back of course is that it uses your fleet supply, which is fair enough other wise you would end up with an unlimited amount of them. This does however make it quite difficult to build something that you want, when you have researched all your fleet supply levels and you want to build say a SB constructor, or perhaps even a new titan, then just when your about to order the yard to build, the fleet supply gets taken by a newly created pirate fleet that is quite often miles away from where you need them.
-How do others find this scenario?
-Should it be like this & this fleet management difficulty is the price you pay for alling with haphazard pirates?
-Or is this something that could be improved, perhaps some sort of option to stop a pirate fleet being created when you don't want 1?
-Would being able to set a rallying point for the pirates be a good thing?
You can scuttle for free cash.
Its like dark armada in the ole days but heavily nerf and uncontrollable .
I would suggest having a button tied to this perk. Mayhaps when the pirates are able to spare a few ships to the player, all the player has to do is press a button to receive said ships?
You could always have it as select ships at Pirate base with an option to take control (to all selected) and add them to your fleet that way at your choice.

I like the idea of having a button on the HUD to call the pirates when they are ready. Maybe even have it so when you click a button, you then click on on of your grav wells to summon the pirates there. If the ability to dictate where they show up is too powerful, perhaps make it so they have a chance of appearing at a neighboring friendly well instead or a 1 or 2 min. arrive time counter.
Oh, and another thing, should you be able to "save up" additional pirate fleets (have multiple Pirate HUD buttons, perhaps detailing what ships are in those fleets when you hover over the button), or have it be a "don't use it lose it" kinda thing? Or even some sort of combo, like being able to have up to two pirate spawns ready. Not sure, thoughts?
Scuttling the pirates is a valid option & I can see at time's this could be quite advantagous, but it is more micro managing which is the the real issue to begin with, esspecially if they begin attacking something and are all scattered all over the GW.
Personally I would like to have the option to accept or decline an up coming pirate fleet. You could still scuttle them if you wanted. Perhaps though this might not be an option because of the implementing of such a thing, IDK.
Another thing would be to simply increase the time it takes before a new pirate fleet becomes available, but I don't know if this will effect the pirates before you ally with them. Perhaps they are set to arrive at the same rate a raid party materializes and a change would effect both.
May be if the ships you want to build were queable before the fleet points are available and over - rid or were spent on the qued items before any points are allocated to pirate numbers.
Come to think of it, at times I am seeing my fleet points values being in the negative perhaps because of ship that is in construction and or qued when the pirate fleet arrives. or perhaps it was from a captured ship or 2, its hard to tell with so much going on. Has anyone else noticed what going on there?

Well thankyou! That's probably the best complement I have had, but I don't think I am up to that standard yet. It is not meant to be Advent or any race, just SoaSE ish, I have other plans for it.

I think a simple toggle on/off for pirate fleets would be fine. Toggle off, queue ships, toggle on, forget about it. Should be fairly easy to implement as well.
You could do a toggle, like R3DT1D3 suggested, instead of having to click a button every time. One is free ships whenever they can spare, the other, is a gift of resources whenever they can spare (approximately equal to the scuttle return of the free ships).
