I am using mod tool and applying the weapon mesh points on my ship. but when exported in game, some of the weapons are firing from the center of the ship. This is really annoying me. Can i please have some help

need your ship .entity and your model .mesh in txt mode ( not binary ) for find what is your problem...
Now, we can only make some guess... by example, your model is a capitalship with 3 weapons type in the entity file and in the .mesh you have hardpoint for weapons1, weapons2 and weapons3... wrong... hardpoint counting begin at 0, so you need weapons0, weapons1 and weapons2... since weapons0 have not hardpoint, it will be firing from the coordinate 0,0,0 ...
A advice, always use the dev.exe when you are modding... in the log, you can found what is wrong...
In short, show us your files and we will be able to help you...

If by mod tool you mean Softimage|XSI Mod tool then upload the scene file.
I made it very simple by creating a mesh points toolbar

have you found out why some of the weapons are shooting from the center and go for it. the races are from freespace. they are the GTA , The Vasudans and the shivans

Hehe, just what you're doing right now. You will be listed as part of the team and do as little or as much as you want. Being the team leader of those races basically means all decisions for those races are approved by you. Start with who they will like and who they will hate out of the all races or hand off the decision to anyone else you like too.
Is there music and sounds available?Character images?Do you have a windows live ID? MSM chat?

The weapon error might be you have a weapon damage rear or side value in the entity but no weapon meshpoint facing rear or side.
I will need to see the ship entity and the scene for the ships with errors. Dropbox is excellent tool for m0dders or windows live mesh to share folders real time.
i will become team leader because that sounds good and there is lots of sounds and music for freespace. my hotmail account is comeon92rules@hotmail.com and i do have some side firing in the entity but the weapons are facing upwards, which i was hoping to get them firing in just about all directions. I just tried your fix but don't work. and the entity file is in the first mediafire link as well as the mesh. Also Just google freespace wiki for all your freespace needs.

Ya the points pointing up and down might be bad, not sure. IIRC the TEC Flak ship uses what you want. I will open the scene and have a look. Give me a bit.

The weapons will fire up and down on their own. Mutidirectional put another point on the same location. This is the TEC anti fighter frigate which the rear guns shoot left right back up and down
the main turrets points should be pointing up, but i changed it to test.
For the Homeworld models, they also use many textures per model. I put all the lttle bits onto 1 sheet and then created the nm and da from that so now all the models now call 2 materials. The main model sheet and a shared sheet.

There is no up or down facing weapons in any sins model but they do shoot up and down. As the entity states for damageLEFTRIGHTFRONTBACK
