I recently created a "support ship" that I put in fleets. It contains a repair bay and a bunch of sensors. However, there is a bug that prevents effective use of this fleet. See linked save game file below.
I'm trying to attach planet Drengi and minor worlds in that system clear the way for invasion. Some fleets are nearby and I'm about to bring them into the system. If the fleet has a "Support 1" ship contained in it, the game refuses to accept that command give me the pop-up: "You cannot trade with your enemies."
Well... I'm not TRYING to do that. There are no freighters or trade ships in the fleet. The only thing I can think of is that because this support ship has a repair bay module, the system somehow (falsely) thinks that it's a cargo module. But not sure.
Please remove this restriction on planetary attacking.

I make sure to use a corvette class hull, then add a repair bay, engines and one or more weapons.
This has not caused any problems.
Hiya! I checked out your save using Misam Fleet XIX (which had a Support 1 ship in it) and I got the same message as you did. So I removed it from the fleet and still got the message. So I dig a little and found that you got a T.A.S. Freighter M2-9 in that fleet hehe. Once I removed it from the fleet I was able to invade a planet. So my guess is that there's a freighter in the fleet you were trying to use to invade!
