I had a Trojan virus from Stardock, now I cannot uninstall Fences 5.
Please tell me how I can do this?
I have tried all the traditional ways but is says it cannot delete the program because its in use.
If you downloaded your software from Stardock's servers, the Trojan did not come from Stardock.
Why do you think it did? Also, which security software identified your problem as a Trojan?

Fences 5 easily uninstalls the traditional way and does not include a Trojan virus on its own.
The Trojan had to be injected another way, be it through an illegitimate installer that did not come from Stardock or other various ways. Often times it is helpful to see if you can find the name of the virus and see if there is a guide on how to remove it.
my malware did remove the virus.
But now I cannot remove Fences 5. It keeps saying that it is running (which it is not) and therefore cannot remove it.

Trojan virus happened today for me as well with Fences 3, had it installed for years but today is the first time it showed as a virus. Was able to uninstal my app, but now I cannot get it to work. Had to add the trojan file to a whitelist, but my Fences 3 does not work anymore.

Some software gives false positives. It then cleans files important to the software. Then the software misfunctions. I think that's what's happening to you. You need to purge the software. Then, wait until basj returns to continue to help you.

I strongly suspect both people reporting this have the same AV program and a recent database update to the AV has incorrectly flagged Fences as a 'trojan'.
False Positives with system programs such as Stardock's are sadly too common and is the fault of the AV company, not Stardock.

Reinstalled the program though and now it doesn't work at all even after whitelisting the trojan

I actually paid for Fences through Stardock
It sounds like Webroot is reporting false positives that is making Fences unable to run (everyone that is reporting this issue is running webroot right now). A false positive is not a virus at all, it is a false reading that mistakes an active program as a virus.
Basically, when this happens the antivirus quarantines and removes files that are required to make Fences run. Without these files Fences just wont be able to function.
Fences would need to be uninstalled / reinstalled with fences either white listed on webroot or having webroot deactivated temporarily in favor of a different av

If so, please do it and then reinstall Fences.
If not, then you get to choose between Webroot and Fences.

Has been in all of our apps for many many years and has not changed in a very long time.
If it was corrupted by a virus, it was not delivered that way via the installer.
As noted here already, it is almost certainly a false positive.

After using Fences 4 successfully for a couple of years, suddenly yesterday it developed a virus. Geek Squad was able to remove it, but when I restarted my comoputer today, I got a message saying that Fences was corrupted and I need to uninstall and reinstall it. I uninstalled, but now I am not able to reinstall again. Something is blocking it, probably my virus protection software. Apparently other people are having a similar problem according to this string.
You are correct. The reality is...it did not "develop a virus", your AV program was updated with a signature database that was NOT properly verified as it has resulted in returning a false positive.
AV companies are really only as good as how well they target problem files CORRECTLY. If and when they fail to do so it is a good indicator they are not worth paying for, particularly if they pre-emptively impact on your legitimate/existing software adversely.

If you have any other Stardock Software product installed, that file is in every one of them and is the exact same (size, creation date, and signature).
No surprise. Webroot once again.

You need to do that to make sure that when the intact, fully functional program (Fences) is on your computer Webroot will ignore it.
After rebooting, reinstall Fences and reboot. Fences should then be functional.
