If there are specific apps that the app does not work (well) with, please note what apps and their exact versions. If any app is not common, a link to a trial version would be appreciated.

I am not sure what to provide you that would help. I have 5 programs in my Group. When I start my PC, I have to open each one of these programs, then open my saved Groupy shortcut and these programs will be added to my 1 group. 2 of them require that I add their color. I just click to the right of the farthest right tab and it will show that saved tab's color and I click on it and the color is added. My gut feeling is there is something wrong with how Groupy 2 saves group sets. We have to manually copy them as saving them within Groupy 2 isn't working. I do get this message when launching my Groupy 2 shortcut. I have updated my shortcut but the error message continues.
That is because the Discord version changed. If you go to this directory:
\AppData\Local\Discord
It has Discord.exe in the version. Since Discord updates seemingly every single day (true story) it makes creating shortcuts to it (or a Groupy file that references where it was prior) nearly impossible.
You wont get that error message if you edit the groupy save file to match the version. The alternate is to have a group file that looks like this

The issue there is that since groupy is starting, it likely will not group but will open (every time). If you can live with that, having to manually group Discord each time, then you should be good.

When I launch and any app they are now all loading into the one group, which I did not happen before and is not what I want.

Coming from Groupy v1, just upgraded to Groupy v2. Several things I noticed:
1. CPU load of GroupyCtrl increases whenever the mouse is moved, even more so when the mouse uses a higher polling rate (kike 1 kHz). This also happens when the "hover over title bar" option is disabled and no Groupy group is currently on-screen.

Furthermore Groupy's CPU load increases over time. Here is what it looks like after a fresh start:
2. "Show only one combined button" produces multiple problems:
- Not properly restoring window(s) when the taskbar icon is pressed multiple times. This behaves erratic, sometime a window group is shown as empty and cannot be selected from the taskbar icon, sometimes all windows are resized to minimum.
And when this option is chosen then it breaks the other "Show only active window" option until the window group / application is restarted.
3. Wrong application placement below the Groupy bar. This does not happen in Groupy v1:
When Groupy is used with PDF X-Change Editor then it places the application window too high below Groupy's bar. This is fixed by causing redrawing of the whole windows group, like minimize/restore/maximize or switching tabs "above vs. integrated" options (X-Change always uses "above").

4. Locking a group still seems to interfere with loading saved groups!? That's been a thing for many years already.
I also wonder if there is no way for Groupy to restore its tab order so that I don't have to move tabs manually every time I load multiple windows (in arbitrary load order)?
Yea, I love this program but it’s quirky. Right now I have Steam, Discord, file manager, and a specific notepad. When I tab over to open, all programs open in their window and go back properly except for notepad. It opens full screen with no other tabs. My only option is to close it which closes all the program tabs in Groupy 2. I have to restart Groupy 2.
I am back to v1 for the time being.
What does V2 have that V1 doesn't? Do the colors work correctly in V1?

Currently I have group all turned off and only use it for select applications. One of which is Putty. It groups my Putty windows together like it's supposed to (same as old Group). However if I close/exit any of those grouped windows then the remainder become impossible to access. I can't alt+tab to them, I can't maximize them from the task bar (which they do show up on), can't restore them, nothing. All I can do is end task them and re-open them.
Hello,Sorry to hear you are having issues. If I understand your issue correctly, I can not reproduce your issue on my system. I group two putty windows together. Close one of them, the other still stay open and I can still see and use it.
Would like to suggest to make sure Groupy was installed properly. Please try, uninstall Groupy, reboot immediately (important), download latest version, v2.3 Beta, available in your account product download page: https://store.stardock.com/myaccount/products. Install it, reboot immediately again. Retest it and report back.
If the issue still there, please post a video showing us the issue so we understand your issue better.

Uninstall, reboot, reinstall did not help. Uninstall, reboot, install 2.30 beta also did not help. I am sorry but I am not posting a video of my desktop, I don't care to share that with the world. I've been as clear as I can be on what's happening.
They may be hidden, but still accessible. You can try to activate one via Taskbar and then press ALT-Space to enter their system menu. If they are not marked as maximized by the system then you can press M (move) and then press any cursor key once. After that the window will appear at your mouse-cursor position and move with the mouse-cursor until you press ENTER.
Have a look at all the keyboard shortcuts in the system menu and try different things.
Of course that's no solution or even viable workaround, just something to try to see what's happening. Personally I am still back to Groupy 1 due to the increased CPU load of v2 I reported earlier about.
They're not hidden or off screen. If I hover over them in the task bar they show up on screen where they're supposed to be. You can't really do anything with them that way, but they are there. As soon as I try anything like maximize, move, etc... they disappear.
I'm probably going to end up going back to Groupy 1 as well if they don't fix this fast. This is the second "upgrade" for a Stardock app that I've been through this year that's ended up being an enormous pain. I've been reporting a problem with multiplicity 4 pro for months now and they've done nothing.
Here's something interesting I just found, if I close the putty window with the X it doesn't make the others inaccessible. But if I close it via typing 'exit' then it does.
