OK, the dev's said there will be a clues in Rebellion as to what is chasing the Vasari and apparently it's not Sam Neil returning in a ship that vanished into a black hole for fifty years.
They also suggested that they thought it was possible some might get it rather quickly.
To this end, I posit my guess.
I kept noticing in the varying screen shots the new Vasari ships. We know the Vasari are quite happy to have institutionalized slavery and to force it on advanced but less powerful empires.
There's one theme in all the ships I saw..."Bugs Mr. Rico...zillions of 'em!".
I suggest the Vasari "assimilated" a space-faring insect species and experimented on them to gain their weapons and travel capabilities.
Ever poke a stick into a wasp hive? I did once. There was a wee hole in the ground about three inches deep with a single yellow jacket in the bottom of it. I killed it with a stick and then discovered that it was the entrance to a hive.
Ever see the cartoons where the moving swarm comes out after the cartoon character? That's what happened. A massive "nanite" cloud of angry wasps came out and chased my brother and I to the back door of my grandmother's house. She wouldn't open it because they were bouncing off the screen like machine gun bullets. We ran to the front door on the other side of the house and when she got there, she couldn't open it either as they had followed us around.
Finally my aunt let us in and threw wet blankets over us and brushed us off with brooms. I had been stung 32 times and had wasps in my nostrils, the corner of my eyes, between all of my fingers and dozens embedded by stingers in my belt, shoes and jeans. The city sent an extermination crew out the next day and after gassing the hive dug it open. It was 4 feet deep, 15 feet wide and 32 feet long.
I believe the Vasari poked a stick into a hive and now the swarm is after them.
If I am vetted officially at some point as being correct, I prefer to be thereafter referred to by name with the honorific, "Most Mighty and Wise" prefacing it.

The way I see it there are three general options:
1-a new species that's bigger, faster and stronger - either AI or biological (a lot of options here, remember they need not be as intellectual) - mass effect makes this a bit to boring for the moment, but it makes the most sense for expanding the game.
2-a single force of nature - a sentient 'god' monster or inanimate destroyer like a black hole only scarier (this is difficult because not losing requires a growth in power that would strain credibility).
3-disease (think war of the worlds or Andromeda Strain) - this could be either biological or computer based (assuming the use of nanites has become fundamental in vasari physiology). I like this the best (though I am bias b/c of my medical background); plagues can spread incredibly quickly, they can be near impossible to defeat in a homogeneous culture and their symptoms can be as horrific as the vasari seem to think their enemy is. for example, think of alzhimers that strikes and spreads like the cold but progresses like the pneumonic plague: that could wipe out galactic a civilization without warning in a way horrific and nearly possible to comprehend. - of course, this might not be very cool for future game-play, but if they expand into literature (which might be ok if they get some good writers) it'd have a bit of interest.
so, yeah, that's my 2 cents worth. have fun
I still think nanites are a possibility. I mean yes they have programming and such but didnt the terrible accident originate in a transportation lab. They could have been trying to transport nanites through phase space and they came into contact with something and became self-aware and no longer wished to be controlled and relentlessly hunted down their creators. And the vasari wouldnt know that it is nanites chasing them as none of the living vasari have ever come into contact with the mysterious evil that is always after them.
I think it will be a machine race
It could be a machine race similar to the Necrons from Warhammer 40k, who are hell-bent on eradicating all life in the galaxy, the Vasari are just the ones that awakened them from there hibernation.
I am the only one voting for time travel so far.
1) Phase experiments with time travel cause a rift in the fabric of our universe, creating an energy leak which will cause it to prematurely die.
2) In the distant future, all three races unite to attempt to create a multiversal phase lane to flee to another universe.
3) They united too late, the energy leak sapped too much energy already, phase lane cannot be activated.
4) Backwards time-travel is not possible, unless a bridge has been built in the past for the future to go back to that point.
5) The phase accident which caused the energy leak can be used as such a bridge to the past.
6) The united races from the future go back to wage war on their own ancestors, not as an attempt to kill them, but to force them to unite sooner, so that they can create the multiversal phase lane in time.
7)Sins2!
It remains in lore, the threat is of their own creation in multiple ways.
Time travel plot twists are fun, also harder to pull out consistently. Definitely more interesting than:
Grey goo (Nano-crazy-bots)
Zombies on space
Insect race
Ancient universe eaters
IMO of course.
Fighting themselves makes the economic sense of being able to reuse ship models

Demise/Vaati/Ganondorf/Ganon is chasing the Vasari. How the "blood of the goddess and the spirit of the hero" got to them, I don't know.
jk, that was also the whole angle on Gozer the Gozarian and why they took the form of the Stay Puff Marshmallow Man.
I think anyone serious about this gave up since the clue was buried in the code where we can't get to it unless we violate the EULA.

Since I am curious to this main question as well, I'll throw my 2 cents in:
1 ship was able to return, but it was falling apart and the crew was driven insane:
Could it be that the Vasari were being plotted against? Because we know the Vasari is a war-bent race before being force to divert some of their attention to running, so how would a a War race go insane? I have 2 guesses to that:
1. A alien race that the Vasari enslaved was forced to work on new experimental ships and weapons for them, but they began to learn the weapons better and then the Vasari and used them. But, if the Vasari knew that, it wouldn't be unknown, so that forces a different idea.
2. The unknown reason to the fleets destruction has to be a race that knows the Vasari, and knew what they have and how to be bale to use it against them, so I say this: The alien race built ships and weapons that can absorb energy, and direct it back, because if they were unable to force a unfair fight on the Vasari's end, why fight a losing battle?
So the unknown thing that destroyed the fleet must have a way to out-gun (so to speak) the Vasari, and still keep going (perhaps the nano-mites that the Vasari had was taken by the unknown and enhanced to keep fighting?) since they kept taking the Vasari's planets (so the unknown must have known that they made the vasari run since they won't be able to recover from their attack).
That's my guess on it (i have many ideas to the unknown, but just listed 2) and hopefully, when someone finds the real reason their running, the unknown is seen as a interesting race that stopped a war race..
